Id reccomend doing the timing belt and water pump as well as replace the clutch since those jobs are incredibly easy when the engines out.

Umm I been doing more research here about this and the car I get the bp engine from I need those two things, I understand that. Since I am a auto tranny do I need to pull this from another auto tranny car so the ecu match up?

My gut says yes but I don't know for sure, I would assume that if you pulled the engine and VAF from a manual BP you could use an auto BPs ecu with them fine.

If you grabbed the engine from a manual car, you'll need the Throttle Position Sensor from an automatic car. The ECU shouldn't matter between auto and manual. If I remember correctly, mx-3s have a separate computer for the auto trans.

I would do a flush and filter change on it since you are at it and will have access. The ATX in there should hold up just fine as long as you don't slam through the gears and beat it up, that will kill any of them. Savin is right, I do believe the ATX in the 92-93's have a separate module for the ATX so all you would need is the BP10 ecu and VAF. With that said the BP will bolt right up and all you will need is the passenger side motor mount. The other issue most run into is the passenger axle and half shaft, but as it is an ATX you should have a full length passenger axle which will make thing A LOT easier then sourcing a proper half shaft and axle combo.
This swap is a tad bit different and probably a bigger pain in the rear, but it shows a BP with an auto CAN be done in an MX-3: viewtopic.php?f=46&t=54032
