Hesitation/Stalling after braking

Engine - 94 DOHC 1.6L 4 cyl
ATX

I have a weird problem that i noticed recently - whenever i apply brakes for more than 20 seconds (approx) - the engine hesitates and almost stalls during the following acceleration. If the brakes are applied for less than 20 seconds (approx) the engine accelerates fine. First i thought it was the fuel filter or vaccum leak - so i have replaced the fuel filter and visually examined every bit of vaccum hoses and there doesnt seem to be a leak. Anyone encountered something like this before? What are the other things to look at?
At this point I am leaning strongly towards replacing all vaccum hoses.
