I'm fairly sure that the only external difference would be that on the LSD tranny you can see straight through the shaft that the axles go in, whereas in the stock tranny you can see a bar.

hey you got the same setup as me going as far as the lsd 2.0 tranny. I used my stock axles with the inner cuplings of the 2.0 trans. The bearings had a little bit of play but they have been working for a long time now. I had no problem at all bolting up the halfshaft to the ze block. It just sucks you paid so much for your tranny, not to brag or anything but i picked mine up for 200 with the inner axle cuplings.

just tought I'd put this here..this is what the G25M-R tranny looks in the axle holes...you see partially through
now if somebody has an lsd snap a pic pr 2 and post them so we can compare

Same problem with my ze/lsd install, one of the bolts was off by a bit. Kevin was nice enough to grind the hole open for bolt clearance. No vibes, been good for years now :)
