5-Speed Fever

I need to make a decision and I'd like some help. I'm doing the auto to manual swap. I've got all the parts I need for two different trannies (sohc trans. and gtx dohc trans.) The engine in the car is b6-ze (newer dohc) Yes I know you'll all say use the turbo trannie but I hear axles are a problem. Do I need to have a 5-speed dohc ecu to replace the auto ecu ? Where can I find stainless clutch lines?
